Make it so that the water isn't rendered at the same time as the camera screen.

See if you can see the water is being rendered at the same time as the screen is. If it is, you'll need to optimise your map to prevent it from happening. Though you don't look experienced enough to be able to do that properly at the moment.
You optimise by making the map out of tightly placed blocks, so instead of a large skybox around your map you use the skybox texture on the ceiling outside, almost as if it's a room. Do this and align things to grids (Don't make things 1 thickness, it's not nice) and if you set VIS to normal it should do a good job of optimising your map.

Upload the VMF for us to look at I have the same problem I made a skybox around the whole map and another extra skybox around the room.
