Try disabling shadows on props that are nearby the black parts. Overlapping blocks could also be a problem on that roof, I've had problems with floors being black because of overlapping displacement brushes.
If all else fails you could try selecting the offending brushes, making them into a func_brush entity and disable shadows, although this is bad practice and I recommend finding the real problem.

This looks strangely like Office. This problem is to do with props, I saw a problem once where somebody used a prop for a beam structure and inside it it was totally black. I recommend deleting props nearby to see which ones are causing the problem.
