i whould redo the skyboxes and copy the skybox around the normal map and not put nodraw under the water in the 3d skybox + you havent thought about the middel of your 3d skybox is were the map is thats all...

Oh, good lord, people....
Take the overall width, divide it by 16 (The stock 3D skybox setting) and that gives you how WIDE the 3D box needs to be. Repeat for the Length, and Height - X, Y, and Z dimensions.
One note, though: the 3D skybox's center is taken from where the TWO MAIN BLUE LINES INTERSECT. This point will determine how wide/ long/ tall your 3D box will be, div in half.
In easy terms, make sure that one half of you 3D box is equal to half of your main map, divided by 16.
(The number 16 is settable in your skycam settings.)
