What are you mappers using? I have tried many free programs, but none saved in mdl format. Am I suppose to compile/convert a saved file format?

"mdl" is for source, depending on which program you are using, you need to download plugins. Hence why you can't save them as "mdl"
I use 3Ds Max 2012, and use SMD Exporter.
I'm sure there will be a similar plugin for Milkshape and Blender.

what game do you want to get the models into?
If it's goldsource, i would recommend milkshape, which has a lot of support available, and if source i would recommend Max as well, which has the export plugin and a fair amount of support out there.

I want to model for Counter-Strike Source, but 3Ds Max isn't freeware.

You can get a 30-day license to try out the program. If you are able to produces some good work in that time, it's probably worth getting a license for it(you may be able to get a student license if it applies to you).
Your alternative is to learn an archaic program like blender, which has quite a learning curve, or so i hear.
If you become serious about modeling tho, i'd definitely recommend picking up max

I'm new to these kind of programs, and I'm not gonna make very detailed models, no more than you already see used in the games. So Blender would be a good alternative? It is a free program to use, but can it export so I can use for Hammer?
